RAF is Fujifilm's camera raw format — the unprocessed, high-bit-depth file your Fuji X-series body writes straight off the sensor. ICO is the Windows icon container, where each image is at most 256×256 pixels. Converting one to the other renders the raw into a viewable image and shrinks it into an icon, which is what you want when a Fuji photo is becoming an app icon or a website favicon — not a photo you intend to view full size.

You can queue several raws and convert them with the same settings.A RAF holds a wide-latitude, 12–14-bit photo that often runs into the tens of megapixels. An ICO image tops out at 256×256 and at 8 bits per channel. Going from raw to icon therefore bakes down the bit depth and throws away nearly all of the resolution — there is no way around it, because that is what an icon is. Fuji's X-Trans sensors also use a non-Bayer 6×6 color filter array, so the raw is demosaiced during rendering before it is downscaled. Treat the result as an icon asset, not a photo. If you want a normal, viewable picture from a RAF, convert to JPG or PNG instead and keep the full resolution.
Almost always to turn a Fuji photo into an application icon, a desktop shortcut graphic, or a website favicon. Windows requires executables that show an icon to carry it in ICO format, and favicons are commonly served as .ico. If you just want to view or share the photo, convert to JPG or PNG instead — ICO is the wrong tool for full-size images.
Yes, substantially, and unavoidably. A RAF is a high-bit-depth, multi-megapixel raw; an ICO image is capped at 256×256 and 8 bits per channel. The conversion demosaics and renders the raw, then downscales it to icon dimensions, so almost all of the original resolution and tonal range is discarded. That is fine for an icon and a problem for anything else.
Pick 256P (256×256) if you want the sharpest result and you are fine with the maximum ICO size. Use 48P or 32P for desktop and taskbar icons, and 16P for small toolbar or browser-tab favicons. You can convert the same RAF several times to build a set of sizes, since a real-world icon set usually mixes 16, 32, 48, and 256 pixel versions.
A photo straight off a Fuji sensor has no transparency — it is fully opaque — so the ICO will be opaque too. ICO does support an 8-bit alpha channel in 32-bit icons, but there is no transparency to carry over unless you first edit the image to add it. For a transparent-background icon, mask the subject in an image editor and convert that result.
A raw file is not a finished picture — it is sensor data that has to be demosaiced and rendered, with white balance, contrast, and tone applied. The converter renders the RAF with neutral defaults, which may not match the in-camera JPEG preview or your edit in Lightroom or Capture One. For deliberate color, develop the RAF in raw software first, export to PNG, then make the icon from that.
